My Pokemon Y is the digital version, (got it through Club Nintendo.) Would it be possible to run PHBank from a DS flash card, (ie. R4i), since I will have the card slot available?
That's DS homebrew. You need 3DS homebrew access for Pokemon Y, seeing that it is a 3DS game, which you can't access through a flashcart. Unless you can prove me wrong, you can't access any kind of 3DS homebrew through a flashcart.

Are there any plans to make this compatible also with Gen7 after the games are released?
Since probably the only way to get old forms of some pokes will be to transfer them from previous gens.

On page 64 and 65 there is a part of the discussion on the possibility to have it compatible with gen7 and for what I understood it boils down to: depends on how Gen7 saves work.
That is, we don't know if a PHbank is possible until Gen7 games are out.

stupid question, i have pokemon X and Pokemon ORAS cartridges, i want to phbank a few pokemon into ORAS before i start my game.
is there any way to backup my pokemon x save game before i do, as i dont want to risk a corruption as i have 500 hours+ on the cart...

Two answers:
1) No. You do not need CFW. You should be able to run it from Homebrew Launcher via Browserhax or Menuhax, even on 11.0.
2) Sun and Moon need to release first so we can document the '.pk7' format. Only then can Gen7 support be considered.

I get that. I was just wondering if you intended on adding support for the .pk7 once it was available and explored. I'm considering this but with gen 7 right around the corner I wanted to see if it would still remain relevant when the new games came out.
I'm not the author, so I don't know, but I'm sure he'll want to. After all, what good would it be if it wasn't useful for Son and Moon when the retail Bank is?
Well, I don't think it works with BW1 & 2 either.
neither does the retail bank. you're thinking of PokeTransporter, which this is not.
