So after my 3DS having gotten over it's backlight issue, I have discovered that the screen is scratched, directly in the centre. What are the chances of Nintendo repairing the screen, even at a cost, given that it's an import colour? If not Nintendo, does anyone know anywhere else in Australia (preferably Melbourne) that will?

I'd say they would. If you think about it, it would be rather silly not to. How would they know it was an import? I have an NA 3DS, but if I moved from NA to JP, and needed my NA 3DS repaired, would Nintendo ignore the request because they thought it was an import? It would be suicidal because that is a single case in comparison to the hundreds of thousands that travel from region to region for things like a new place of residence, work, etc.
