Highly unlikely. I don't think that any of the auditing put into the joycon hardware would suggest that they have the capability to store that information.

There's no way to know for sure, but I can't imagine it being unsafe. I've used the joycons from my hacked switch on the clean one and it's been fine.

You'll be fine using unmodified joycons from any system. Otherwise, used joycons from any secondhand market would be a minefield.
