Homebrew Wii emulators HDD problem

I have a WD Elements SE 500GB USB 3.0 HDD. The problem is that when I try to use it with the following emulators: Visual Boy Advanced GX, FCE Ultra GX, Retroarch Wii, it shows some weirdly named directories that do not exist. I tried using a 16 gb flash drive and it works, but I really wanna use the HDD because I have tons of roms that don't fit on the flash drive. I formatted the HDD many times, and in different formats and the result is the same.

Please help!

Well there might be some hidden partition on your HDD that you normally cannot see but show up with non standard applications such as emulators.
I'd recommend you to use the EasUS Partition manager, great program to reformat your HDD.
It might solve your problems.
After that I'd use the Wii backup manager to properly format your HDD in FAT32 which is the best way to play backups and homebrew.
