This has been asked several times,
when DS was released (uhm, it was 2004, right?) WPA wasn't as popular as it is now,
also the DS doesn't really got the CPU power to decode WPA encryptions on the go.

At the time, Nintendo WiFi Connection only supported WEP, so they made the DS only be able to accept WEP signals. Now, it has improved with the Wii, with WPA being supported.
