Release numbers are given by different sites that choose to list them- sometimes there was a rough consensus on numbers as they usually get added in the order the scene groups released them but there is no governing authority in them. However there are releases that do not get counted among the normal releases (demos, non retail games, betas, hardware only releases......) some of which are contentious (the DS opera browser for instance and later the DSi releases) so numbers can be shifted around a bit between sites.

On top of that the whole numbering process is frowned upon by many in the "Scene"; by the rules of the various scenes the releases are named accordingly (rlsname, dirname... all good info) making them somewhat redundant at best and maybe even bad from various angles.
