When I update the CycloDS firmware, does it erase/overwrite my custom usercheat file??

No, it doesn't erase anything on your microSD card

Call it an... upgrade.
When you download a new version of Firefox for updates... does it remove your cookies and bookmarks?

It simply overlaps and will fix anything that was previously wrong or needed updating.

You can also note on this subject that people call them "fixes".
