Don't have a favorite but I loathe the Water Temple in OoT. No, really...I hate it with every cell in my body.

Water Temple in OoT is super easy.
But Forest Temple has a better music.

No favorite, but the one dungeon you had to revisit constantly in Phantom Hourglass was just awful. If you want to know what blatant padding looks like, there you go.

Water Temple was a shit dungeon. It wasn't well designed or anything, it was obtuse and shitty.

But it doesn't take the cake over the horrific clusterfuck that is the Phantom Hourglass dungeon where you have to redo it over and over again. Whoever at Nintendo thought this was a good idea needs to be taken behind the shed and put down.

Favorite dungeon? The sky one in Twilight Princess was pretty cool looking.

Favorite: Sky Keep ('So I heard you like puzzles, So I put a puzzle inside a puzzle so you can solve a puzzle while you solve a puzzle' is the best way to describe it.)

Other honorable mentions are (as I have many favorites):
Face Shrine (Link's Awakening) It was easy but I loved the music) (Yes I'm counting GB games as they are good and can be challenging at times, sadly those who only focus on 3D games wouldn't know any of that)
Eagle Tower (Link's awakening) (Puzzle and music)
    Turtle Rock (Link's awakening)
*Fun fact, Except the eagle tower, each dungeaon map takes the shape of what the dungeon is named after. XD Seems that easter egg also follows in the Oracle series)
Lord Jabu Jabu's belly (OoT and OoT master quest version)
Mermaid's cave (OoA) (It was unique in the sense that you had to go into past and future to finish it.)
Forbidden woods (WW) Loved it even though it was ez
    Earth Temple (WW)
    Fire temple (OoT master quest)
    Lakebed Temple (TP)
Ancient cistern (Most beautiful water themed (and dark themed) dungeon to date imo. I also love the fact that it takes so many buddhist references and it's concept is loosly based on a japanese book story 'The Spider's thread.'
Dark Hyrule castle (MC) (Awesome dungeon, nuff' said)
Sand temple (ST) It was actually the only dungeon out of the DS games that I ever liked.

    Least favorite Water temple (OoT)
    Other mentions:
City in the sky (TP) (The music is annoying as hell and it's fricking long especially if you forget something important in a far off room.)
Sandship (SS) Hated it due to the complexity and theme of the dungeon.
Forest temple (OoT and Master quest) Annoying dungeon and music
Crown dungeon (OoA) The music was... horrible. And the dungeon map, the way it was made, well navigating it was tedious.
Lord Jabu Jabu's belly (OoA) Can be confusing at times
Moonlit Grotto (OoA) (Omg I remember it when it was so freaking confusing when I did it as a kid. Mainly why I still hate it)
Ancient tomb (OoA) Was a hartd dungeon for me growing up
Palace of Winds (MC) Hated it for being a long-ass dungeon and quite a difficult one. I loved the music though
Snake's remains (OoS) Hated it... I just hated it,
Poison moth's lair (OoS) (Hated it due to the way the dungeon was made and the music was annoying. (The crown dungeon equivalent in a way)
Temple of the ocean king (PH) Omg this temple was so retarded, Returning each time to do all the floors AGAIN! Yeah... no -_-'
PH dungeons were so... uninspiring and easy. So yeah I didn't like any of them.

Oh yeah, Jabu-Jabu's belly in Oracle of Ages was just... no...

I can barely recall any real dungeons from Zelda. Sure, there are some very well designed ones among them. But I never compare them. Or even know I'm entering one.

    From the ones I remember:
-Eagle's tower (Link's awakening). The different floor mechanics and breaking the pillars...it was just my favorite dungeon (even though the given weapon kinda sucked).
-the heaven's one in Twilight princess. that dualing grapling hook was pretty neat. The boss as well.
-ancient cistern (skyward sword). It's all friendly and calmly looking...and then there's hell in the basement. The way you have to alter that statue was very well put, if you ask me. Oh, and the boss was also awesome.

Least favorite...not sure if it's called a dungeon, but that tower in spirit tracks. I gave up on the game probably somewhere near the end, because everytime you die, there's a ridiculous amount of dungeon rooms to do again.

I've heard this was even worse in phantom hourglass (which is very probably what Gahars and Guild are referring to). Glad I skipped that game.
I couldn't be bothered with Ocarina of time (3DS) even before reaching the water temple, so I don't have an opinion about that one either.

These could change, but for now...

Favorite is a tie between the Tower of the Gods in Wind Waker and Stone Tower Temple in Majora's Mask.

Least favorite is a tie between the Forbidden Woods in the Wind Waker and the Great Bay Temple in Majora's Mask

Ironically, those are my two favorite Zelda games. :P

Great Bay Temple was in Majora's Mask, not Ocarina of Time. Unless you meant the Water Temple from OoT?

Favorite: Water Temple from Ocarina of Time. Perfect challenge and great atmosphere with the bubbly/watery type music. And the boss was awesome too. Amazing temple and definitely could use more temples like that in future Zelda games.

Least favorite: Forest Temple in Majora's Mask. What a crap design of a temple that was.
