Downloading the update file from the eshop or installing the update cia

Whatever is easier for you is the answer.

I read your game will get stuck at 99% if you try to update from eshop with "unofficial" cias.

Adeka is correct. I can also confirm that updating via the eShop works

Update data is its own data since games can be on carts. If you wanted, you could download every update data from the eShop for no reason.

Just note that when accessing Eshop, all installed official themes, and DLC will disappear and you'll have to reinstall the cia again. So if you know that you have DLC installed, don't go to eshop. I personally keep all the DLC cia files on the SD card in case I ever accidentally go into a DLC shop in a game, which also acts as eshop. Custom themes are uneffected by this thank goodness.

I haven't even had the pleasure of venturing into DLC CIA's, I appreciate the knowledge though. I guess I will have to look into the custom themes as that is a very neat feature to have. I appreciate the insightful comment and I wish more people were as keen to share valuable information, it's upsetting that people make irreversible changes to their 3ds because more people are too timid to ask for help.
