I also have some non legit cias, and DLCs such Mii Plaza games.

If possible, I don't want to lose my Smash Bros save game, that I use with Gateway Red Card.

why not backup the saves using savedatafiler and you are good? reinstall the cias in reinand

No. Either way, it's going to be messy. There's a few ways to do it, but the easiest is probably emunand to emunand. There's guides on the site.

Since both have a emunand on newest version, it should be fine to just system transfer. I've read plenty of success stories about it.
