How do I unlink the two? Also, doesn't Nintendo have these exploits patched, thus making it impossible to even do it in SysNand...? Or am i confused?

When you format (aka create) emunand, it will be inside the same folder (Nintendo 3DS folder in the console's SD card) as the files from sysnand. So the two will be "linked". To "unlink" them, you need to either format sysnand or emunand through the option that exists in the system settings. I personally recommend formatting sysnand. So all you would have to do is first create emunand, then removing the SD card from the console, and then without the SD card in the console, you would enter system settings and format the console. That would format sysnand and "unlink" it from emunand that is safely stored in your SD card.

If you keep them linked, when you install a CIA file in emunand, those apps will also appear in sysnand (even if you can't run it) because sysnand and emunand shared the same folder where the files get installed. And every time you boot into emunand, they'll appear as a wrapped gift (just like when you just installed something new) and you'll have to unwrap it every time.

Insert SD card again in the console.

Boot emunand and resume normal play.

I'm not sure if this applies to 2ds. But on 3ds systems, the emunand is unlinked once you format emunand using gateway exploit.

Wouldn't the system get confused once there is 2 Nintendo 3DS folders...? or at least double of the files?

Format emunand option in GW Menu only formats the SD card and creates the emunand partition. If it already exists, it formats the SD card anyway and creates a new one. So it would still be linked to sysnand.

Only ways to unlink them is by formatting the console through system settings (either in sysnand or emunand altho sysnand is prefered).
So the steps I gave before will do just fine ;)

Yes, why? With higher firmwares, you're even required to have an internet connection active so that it can connect to Nintendo's servers due to the NNID.

This is completely false. Formatting with an internet connection is fine. In fact it removes any downloaded (but not installed) updates.

Sometimes you need an internet connection to format too. It removes linked nnid

Help! Somehow my other 3ds is acting funny, if it safe after all this work to do a system transfer?

What do you mean by "acting funny"? And a system transfer is possible as long as you know what you're doing. It's not simply as easy as pressing a button though since you would need to have the latest firmware to system transfer. So it involves using emunand or spoofing the firmware.

Bottom screen is black and top screen is not displaying all of the things it should. But this is not a problem. I am running EmuNand on the 2ds I want my old stuff to go to.

Latest fw plus it's a old 3ds xl

Then the way you would have to do is update your 2DS emunand to the latest firmware (10.1 as well).

And then you would need to system transfer normally but the 2DS needs to be using emunand at that time. You can probably find tutorials on how to do it somewhere around here in the forum (maybe the tutorials section).

Basically:

O3DS 10.1sys >>> 2DS 10.1emu
