As far as I know

Advantage [Linked]: The ability to dump xorpads or whatever and create cia files.

Disadvantage[Linked]: Every time you unwrap a gift, it will re-wrap itself next time you boot emunand. Also, Whenever you create an internet connection in emunand, it will also make one in sysnand (Not what you want, but easily fixed by deleting the conneciton on sysnand)

Now the advantages and disadvantages of unlinked:

Advantage: No more gift wrapping issue, everything will stay unwrapped now.

Disadvantage: Can't create cia files for DLC or whateever.

Someone can add onto this info.
I'm pretty sure you can still access Data Management fine in emuNAND. The bug is in sysNAND.

I keep them linked so my 3DS isn't nearly useless if for some reason I'm stuck in sysNAND, that way I can still access most of my retail stuff. If the CIA unwrapping issue doesn't bother you, and you remember to stay out of Data Management in sysNAND, then you can go ahead and keep them linked, it's not a big deal.

Thanks for the help guys! I think I'll keep mine linked; I don't plan on installing too many cias anyway so it shouldn't be an issue.

You should be fine on linked nands, you can still switch back and forth between linked and unlinked.
To get linked nands back, just reformat emunand. I personally use unlinked because I had an update nag on sysnand and I wanted to get rid of it. Plus the gift wrapping bug was annoying me so this fixed it.
There's really not much of a difference though between the two though, if you have no issues on linked, then don't switch. It may be better that way.

As previous users mentioned, you can still do everything that you can do on unlinked nands.

Your reasons are the same on why I unlinked. I wanted to keep everything on sysNAND as well, but the chance to accidentally update greatly outwieghs that reasoning. The wrap bug was really annoying as well after installing about 100 CIA's and them popping up wherever they chose haha.

So what if you have a .CIA file with all of the games DLC included in it. Can you convert that to a .3DS file and still keep the DLC in it without having to deal with the unwrapping gift bug?

Yes, DLC doesn't show up on the home screen. I use a Theaterrhythm .3DZ rom wiht the DLC CIA installed and it worked just fine on linked sysNAND/emuNAND.
