My TV is broken and I'm in the middle of preparing my Wii for the new HDTV by grabbing as much VC wads as I could. My question is, how many Wad Manager allows you to put a folder called something like, "NES" with NES wads in the "wad" folder so that it allows me to organise the folder better than just throwing all the wads into one folder and scrolling through all of them?

For NES games it's best to use an emulator due to WADs using up blocks on your Wii.
The only WAD files you should install are N64 games. The emulator that currently out isn't complete yet.

But my question is that I don't want to throw N64 and something like Wiiware wads into one single WAD folder. What I want to know is that is it possible to just create folders within the wad folder and then organize the wads into the specific folder?

yes you can use folders just use the multi mod of wadmanager with folder support and you can use folders inside the wad folder
