You'll have to call Nintendo and ask them to unlink the NNID from the old broken 3DS and tell them you got a new one. They'll probably ask you for the serial number of the old one, so have it handy.

The emuNAND is just a clone of your system's NAND (sysNAND) that is written to the SDcard, so you're fine in that retrospect.

Shouldn't matter, unless you were using the secureinfo_A of a third 3DS (as in one you haven't mentioned) for the emuNAND, in which case you'll need that serial number instead.
