Use CH341A programmer to restore a dead R4i TT RTS 3DS 2014

Hello, I have the aftermentioned R4 that went dead after an update failure, now the DS does not detect it anymore. I happen to have a CH341A programmer used for BIOS. Inside of the R4 are 3 chips: 1 big square labeled 1243, a Winbond 25Q16DVSIG (16M-BIT SERIAL FLASH), and a ST 564RK (I guess it's a 64 Kbit Serial SPI bus EEPROM)
Does anyone have an idea what needs to be flashed again? I do have all the files that can be downloaded from the R4 page, the kernel and the supposed firmware upgrade.
Tried a couple of times to do a "recovery hotswap trick" in my DS lite with a functional R4 but it gets stuck in the erasing message.
So my idea was to flash the firm directly to the 25Q16DVSIG, but the firm is not a standalone and is included in the NDS executable meant to update the R4.
How can it be extracted? any ideas?
Hope It catches some interest, and lend me a helping hand.
