I was wondering if anyone found a solution to this problem? I have a very similar situation where I need to first load USB Loader GX with IOS 58, then change the IOS to 249, exit USB Loader GX, plug in my HDD (Seagate with Y cable) and relaunch USB Loader GX. After these steps I can see all my games (gamecube and wii) and everything works fine.

Here is a breakdown of the different scenarios:

1
a) I keep the drive plugged in.
b) Start USB Loader GX on IOS 58
c) USB Loader GX will start fine but the drive will not mount.

2
a) Keep the drive plugged in.
b) Start USB Loader GX on IOS 249
c) USB Loader GX will crash while loading the drive.
d) Need to then unplug the Wii U because holding the power button does not work.

3
a) Unplug the drive.
b) Start USB Loader GX on IOS 58.
c) Change the IOS to 249 in the settings and exit to the Homebrew Channel.
d) Plug the HDD and start USB Loader GX.
e) USB Loader GX loads fine and show all my games.

4
a) Keep the drive plugged in.
b) Make sure that USB Loader GX does not mount the drive on start and set the IOS to 249.
c) Start USB Loader GX, it will not crash because it is not mounting the drive.
d) Go in the settings and mount the drive.

Method 3 works fine, but it is very annoying to have to plug and unplug the drive every time as well as having to change the IOS in the settings. I tried a different HDD (Western Digital) also with a Y cable. I wonder if this could be because of the type of portable hdd I am using? Maybe I need to get a drive that connects directly to an AC source?

Method 4 worked a few times, but it also crashed the system quite a lot and requires a hard reboot.

So I’ve had similar issues except my rear USB ports were non-functional, as in the ports gave power but doesn’t initialize or transfer data. I followed your solutions above and started to messed with the settings on USBLoaderGX. More specifically the loader option. I changed this from 249 to 58 since I only have the (2) functioning front ports and kept the game loader at 249. I reloaded the USBLoaderGX and my drive is recognized and plays the couple of GameCube games I tested, which is great. I’ll keep testing for full functionality with any crashes. Prior to this I made sure everything was updated; I use cios d2x-v10-beta52-vWii for 249, 250, and 251; recently patched IOS 80 via OSC HBC (not sure if that helped); and the external drive is not using UStealth at the moment as well as connected via y-cable to the front (2) ports. I hope this helps you.

I was having a similar issue where the usb loader would get stuck reinitializing device if both HDDs where plugged at the same time. After some messing around I eventually gave up and just left the default ios as 249, then I booted usb loader with only the wii HDD plugged in the upper back port, and just out of curiosity plugged the Wii U HDD as well in the front ports while usb loader was still running. After that I've had no issues booting usb loader with both HDDs plugged in at the same time.
