Before you resort to buying a new hard drive, do you have any small Flash drives or SD cards that you could test? That will likely confirm if it's your drive or your installation which is at fault. You don't want to buy a drive to discover it has exactly the same problem.
I only have a 1GB Flash drive.
EDIT: I created a full backup image of my flash drive, since I need it the exact way it is, formatted it with WBFS and I'm copying Paper Mario over now.
EDIT2: Super Paper Mario booted off my USB flash drive no problem.
I'm sending back this hard drive. Please make a note to the developers to look into this line of hard drives.
