Yes. You have to re-run it after a reboot. That's a good reason to install haxchi. With haxchi you don't have to open the browser anymore. Which is very convinient. Or you use cbhc. Then you have nothing to do, except turning on the console.

As far as I understand, once the custom firmware is loaded, there is absolutely no difference if I'm on 5.5.1 or 5.5.3 for, let's say... vWii, Nintendont, installing custom WADs on vWii, USB Loader GX, etc.... am I right?

No difference yes. All these apps works fine on the latest firmware.
