edit: oops, my fault. if you still have access to homebrew, use it. if you dont, you're better off buying cubic ninja or ocarina of time from ebay (pretty sure its been patched on newer carts.)
all copies of OOT3D are vulnerable. I'm pretty sure if they were patched, then we'd hear about it by now.

also I'm guessing they do have access to homebrew, being on 10.1 they have browserhax (New 3DS so the block can be bypassed) and menuhax.

iirc way back when GW first released N3DS support with OOT3d there was something about only certain cart models working, haven't heard about it since though so it might have been a coincidence that several people with the same cart model didn't have it work for them
there's a few different cart IDs so you can't share one .sav with all of them. but they're still all the same game and all are vulnerable to oot3dhax.
