For normal system transfer, right now there is no support for 9.7 emunand on n3ds, the next alternative is to perform sysnand to sysnand transfer (by firmware spoofing) after injecting streetpass data from emunand into sysnand. I believe savedatafiler can take care of the extra data.
For manual system transfer, there seems to be a way but I'm not sure how risky it is compared to normal system transfer.

You'll need Cubic Ninja to do it, which is needed for the manual transfer too and that's largely untested, so the firmware spoofing method seems safer to me.
