Hacking SX OS emuNAND legit games not staying installed

I'm using SX OS with the emuNAND enabled. I boot into the emuNAND frequently to play homebrew and then boot back to official FW to play licensed games.

I downloaded the Nintendo Online retro gaming app (legit) and I noticed anytime I booted CFW when I went back to official FW I had to redownload the app. I noted the same thing happening with Hello Neighbor I bought through the e-store, and most other games but not all.

Any ideas what is causing this?

Stumbled across this thread after I posted. In it it mentions that the Nintendo folder can get wiped when going back and forth with firmwares. Assuming this is true, how go you fix it?
Have to have two folders on sd one for emu and one for sys so let’s say you have both just call the one your using Nintendo. Like if your on emu change name of NintendoEmu to Nintendo and the other one to NintendoSys so it won’t be wiped when you wanna go to sysnand change folder name from NintendoSys to Nintendo and the other nintendo to NintendoEmu. It’s sort of stupid hopefully executer change the emunand functionality to use a different name.
