I have dumped my own ROM of Alpha Sapphire, so if I buy a Sky3DS, will it be okay to play online with? It should obviously have my own header, so I don't think that would be an issue... Same with my copy of Smash. I might download an occasional ROM, but for the most part, I'll be using my own dumped ROMs on the Sky3DS when I buy one.
YOU HAVE TO EXTRACT THE HEADER from your dumped rom and modify the Sky3DS Template file. The Process of writing a ROM to the microSD with the Sky3DS Diskwriter replaces whatever header is in the ROM with the one from the template file.
Okay, thanks. I will keep my own rom dumps handy though, it's just more convenient for me to dump them myself than hunt down ones I already have a physical copy of. I mainly just want the convenience of all my retail games in one cart, while keeping the originals safe in my closet.
Do we have any data on this element? I wouldn't want it to look like I'm bagging Sky3DS. ie. Is it almost always 2days, can a user add games to template if sky go bankrupt tomorrow etc.

Just don't wanna buy 3 cards like I did with the ds as places made slow progress. So I want to cover all bases.
You don't have to wait for templates, you can and should make your own.

Gateway only works on 3DS 9.2 or lower. And currently doesn't work on the N3DS. The OP might be using a N3DS so that's why he can't use Gateway on it yet.
Or he can simply be waiting on a shipment and he's using a normal 3DS.
