I'm not entirely sure what emuNAND is, can you explain how it works?
It's emulated nand. Look it up for detailed information.
BUT... here's the important bit. Once you played X/Y on a 4.5 3ds, the game saves would not be readable on a >4.5 device and vice versa.
So... if in the future nintendo somehow blocks emunand or forces update or something, you would lose your precious game progress.
if you want to continue your game, you cannot unless that save was created on a 4.5/emunand 3ds)
you will need to delete your save.
and it will say it is corrupted, but you won't actually lose your save?
it is still there to play, on the unmodded 3ds?
yes. that means you still have to keep a nonmodded >6.x 3ds to be used exclusively with poke X.

If you started the game on Emunand, the save only works on Emunand, and vice versa.
yeah thanks hope it is not long before gateway/someone does something about that, but people say it's not an easy task...

might be wrong to use this thread to ask another question but i guess better than making a new thread when it's somwhat about the same thing. has anyone tried playing pokemon online in classic mode of emunand?

My 3DS is bricked, I'll buy a new one.
Will I be able to CONTINUE my retail Pokemon game save on a new 4.5 3ds with a new emunand?
As long as you use emuNAND on both it should be fine. EmuNAND saves work with any emuNAND, 6.0+ OFW works with any 6.0+ OFW. There is the save backup protection, but I don't think that will cause issues.
