Does the SystemMenu.wad include the IOS's? Or are they just separate?

No, they are a separate file, and you always need to install the IOS first......then the SysMenu..!!

I belive there is cause I have 3 different version of Wad Manager now:

official Wad Manager 1.3
dunno who's Custom Wad Manager IOS16
WiiPower's Custom Wad Manager with choosable IOS
