I'm waiting on a nnid transfer and Majora's Mask is staring me in the face and probably vibrating a little trying to get into my soul, and my 3DS is just sitting there while I wait.
Would they really care? Would my savegames vanish?

edit 2: I have my entire old SD card dumped, will I be able to extract saves from it in any way? They're from 9.9, my emunand is running 9.9.
