(Forgive me, I'm a bit behind. I've been having to deal with some really bad real-life drama for the last several hours.)

So, if I unlink my SysNAND and EmuNAND, install themehax to SysNAND, and use the special boot.3dsx posted here, I can just boot directly into EmuNAND by holding "L" when turning on the system, still have whatever theme I want in EmuNAND, and have full access to all my .CIA homebrew stuff? (Mainly just RetroArch emulators) I remember reading that themehax was having issues loading some homebrew such as emulators, is that still an issue I'd need to deal with in this case?

Well, that kind of kills any need to set up the MSET exploit if I can just get straight into RxTools at boot instead of needing to go through anything else.

yeah, you can't boot a CFW though themehax with linked nands of different fw versions.
Every fw version has a different payload so sysnand's theme cache will break emunand's home menu.

Yes, theres also a themehax edit floating around this thread where it autoboots without holding any triggers
