Will it work with digital though...that's my real question.

Unfortunately, trying to back up the save for Birthright (or Conquest) through Homebrew (no access to custom firmware) seems to be impossible because the games require firmware 10.3 to run, and SaveDataManager and SDVT can't run on games that require 9.9 or higher firmware. As @DeathChaos25 mentioned, carts seem to still work with those applications, assuming that custom firmware wasn't being used when svdt was loaded.

oh no, does that mean I won't be able to backup my save from the digital cia to a cartridge copy?

What do you mean? I extracted my save from Conquest with SDVT and it is a CIA

If you are on custom firmware, SaveDataFiler will work.

Just got my copy of Fire Emblem Fates Special Edition. SaveDataBackup works with it, so carts are still working at least.

Is it suppose to take forever to load?
I haven't been able to edit anything, because it never get's past the loading stage.
I have no idea if the thing is even working or not.

I don't believe the editor works with fates as of yet. Sorry if that's your problem.

At this point, it's been running over three hours and has not loaded anything.
The fancy progression line orange thing, maybe it's yellow, just keeps scrolling by the top of the window under the blue section of the editor.

Did you use fire emblem save tool to decrypt the save? That's the only thing I can think of?

I tried that, it just causes FE:A Editor to crash.

My bad, it causes it to appear to crash. It actually just hangs for a few minutes.

So if you brought the other paths from the DLC with the cart, do the extra slots get extracted as well? Like how Awakening has Chapter0 to 2, does Fates get Chapter 0 to 5 (or 8 for those with all three)?

Unfortunately, they do not get extracted. The extra save slots are saved to the Extra Data.

If you've got 9 save slots, you could probably shuffle them around so that the saves you want to extract are in the first three slots. This means you'll always have to have at least 2 expendable or empty save slots to swap around with. Just save your game into an empty slot at the back and then save the file you want to extract into one of the first three slots.

My suggestion would be this:

Backup three saves that are on the cart to a folder on your computer.
Copy three saves from SD card to where the "main" saves are, overwriting them, then back them up to another folder on your computer.
Copy the final three saves from SD card to where the "main" saves are, overwriting them, then back them up to a third folder on your computer.

The restoration of them on another 3DS (or from Japanese game to US game) would basically be the inverse of that.
