Can this tool recalibrate a battery? Because mine(bought some weeks ago), below 30% drops almost immediately to 0% and it could be a problem in games like Pokemon

Lithium Ion batteries (most 3DS batteries fall under this) don't need recalibration due to not having charge memory. It is recommended to fully charge a new battery though.

This tool can't recalibrate a battery.
But you can recalibrate a battery with the following steps.
1, Turn off your 3DS
2, Open back cover
3, Remove a battery
4, Wait a few minutes
5, Reinstall a battery
6, Close back cover
7, Turn on your 3DS

The primary source for this topic is https://3ds.hacks.guide/ This guide allows installing custom firmware on any 2|3DS console.
.cia files can be installed as standalone apps on the console with FBI and .3dsx are started with the Homebrew Launcher.
