I think you can use make_cia on the decrypted update files:

Well, I was just about to come here to say I'll do some tinkering tomorrow and see what I can find, but looks like you guys have it figured out.

I can still make CIAs for all the US updates on eShop, unless someone beats me to it. Or maybe I'll be useful and make a tutorial, unless someone's already working on that too.

This is what I have done, then I did

padxorer 00000002.app title.0004000e.00055e00.content.00000002.app.xorpad

What did I do wrong?

padxorer has trouble with filenames. I would rename the xorpad to a shorter name.

EDIT: I never used padxorer when I was doing this the other day, so maybe try what piratesephiroth said.

Nope it's after that when I try to use the decrypted .app with make_cia. I'm gonna try with the xorpad renamed.

Edit : same error, the padxorer command works fine, but the make_cia command fails.

I don't know if padxorer has the issue, but are your xorpad and .app file the same file size? If not, try editing the xorpad in a hex editor and making it the exact same size as the .app file. I know there were issues with that previously, when 3DS_NCCH_Decryptor first came out.

Well, I just did it no problem. I don't know what you're doing wrong.

Are you using the wrong xorpad?
are you trying to make a cia out of the wrong file?

Double check everything

EDIT: I might know why it didn't work for you. Testing theories.
