Is it possibe to hide folders and files on the SD card so they wont show in the M3 DS Real GUI?
For example a lot of homebrew folders and files.

I own an M3 Lite SD and I can tell you that I can't. I have tried to put folders and files on "hidden" which does work on my R4, but the M3 still displays them.

    Hihi

No, however if when you copy the data to your sd card, you copy the homebrew folders first, they'll appear first in the file browser

if you copy the data off of the card and then back on not using the manager it will appear in alphabetical order. i recently found this out when nesDS required me to format my msd and reload everything.

the m3 lite by defult will hide files in root, but all game roms (.nds, .gba) will display along with folders.
