I think it's theoretically possible but not normally done. That was a guess on my part because your only USB/only SD symptom sounded like neek minus DI behavior. Also, how exactly do I configure my system to autoboot into EmuNAND?
As to the how: Priiloader can autoboot homebrew - I use it to autoboot Wiiflow.
It might be as simple as pointing priiloader at nswitch. But that's not something I've tried and not recommended.
I think Homebrew Channel only displaying apps from either SD or USB is normal behavior. I think there's a setting that lets you switch between the two (e.g. https://gbatemp.net/threads/load-apps-from-usb.354261/ ), but I don't know if there's a setting that displays both in one aggregated list. What's probably happening is HBC is automatically toggling that setting for you when it doesn't detect an SD card - to display USB:\apps instead. On the real NAND, when I open the Homebrew Channel, it will only show the apps from my SD card, and none from the SSD. The only way I can get the SSD apps to show up is by ejecting the SD card.
HBC is pretty barebones. Most people use a loader as their... loader. For example in my setup I have most games on my USB, most apps on my SD, and I have Wiiflow configured to display all installed wads in one menu, despite some of them being installed (only) to the emunand.
Neek is not a fully functional vm for Wii. Homebrew is also frequently if not universally not designed to be run inside neek. Basically, you should be using YAWMM on realnand. Loaders like Wiiflow can install wads to an emunand (while you are booted into realnand). The issue in my original post, about the console freezing any time it has to restart while in the EmuNAND - such as exiting YAWMM or the Homebrew Channel, still applies.
I've modded several Wiis, and on most I've only booted into the neek emunand system menu once to get the lengthier first boot out of the way and double check display settings and wiimote sync. Everything else is handled from Wiiflow, which is configured such that when an emunand-installed game is run, to boot into emunand, run that title, and then exit emunand whenever the user attempts to close that title, returning to the Priiloader autoboot of Wiiflow.
