Hi. If I dump a 3DS cartridge, does the save file dump too with it? If so, how do I get rid of the save file on it?

GodMode9 does not dump cartridge/application save files along with 3DS/CIA dumps, so you have no need to worry.

Should you ever do want to dump a save file, you can use JKSM or Checkpoint for that.
