It's 2 completely different things.
Updates won't get deleted. DLC gets deleted.

You are partially right that DLC don't get wiped. That applies to some games only for some reason and some not. But it has nothing to do with linking and unlinking nands. That's only for the data management bug.

Some examples:
- try installing Super Smash DLC, then go to eshop. It WILL get erased.
- Themes are a type of DLC. It will also gets erased everytime you got to shop.
- street plaza dlc, Final Fantasy Theatrythm and curtain call, they all don't get deleted when getting into eshop.

As for what others were suggesting, modifying any .dbs file won't change anything. The correct info is what @EmanueleBGN mentioned above: eshop checks the data you own when you connect. But I think he's wrong on the legit CIA part. I don't think those get deleted

M'kay, loaded up SSB - Mewtwo - Ryu - Luca / Hyrule Castle - yada yada. > Closed out > Logged into eshop > Closed > SSB > Everythings still there. :|

1- probably a stupid question, but you haven't bought these have you? Cause obviously it won't get deleted if you bought them

2- since you mentioned you had unlinked NAND, the shop accessed is in the same NAND as the one you are running the game? (Meaning, I assume you are running the game in emunand, the eshop you accessed was emunand not sysnand?

1. Of course not. :P
2. Correct, launched from emunand / e-shop from emunand.

Edit: Checked my Fire Emblem: Awakening DLC - Untouched as well.

Weird, first case I personally have seen :)

How do you check if the fire emblem dlc is installed or not. I installed it but haven't started the game yet, and I don't see anywhere indicating that I have dlc installed. Do I have to advance a bit to see it?

There should be an Island with a gate below the start point. I don't recall if you have to be a few missions in, or if it's available right off the bat.

I can also say that when I enter the Eshop under Emunand my DLC for smash (or any other game) doesn't get erased.
My Nands are unlinked and I'm using RX Tools.

I think I figured this thing out, I was exchanging PMs with my friend from another website, and he told me that he wasn't experiencing my problem. But this morning he just pmed me and:

"Ignore what I said before, my theme just got removed after I bought something from the eshop, if I can find a way to fix it I'll let you know"

I forgot to mention that I linked my NNID to my EmuNAND so that I could redownload my legitly purchased Theme and Smash DLC. I have them both installed too.

I think this happens when:

- You have NNID linked in your EmuNAND

or

- You have legitly bought DLC,Themes installed on your EmuNAND

When accessing eShop, it checks for something, and it may compare your legitly bought DLC/Themes data from the CIA DLC/Theme downloaded from the internet, which the two are different and it may flag the CIA DLC/Theme as invalid.

The solution is pretty simple, reinstall any DLC or theme content after entering the eshop, and obviously avoid entering the eshop often.
You shouldn't have to enter the eShop often, and DLC and theme content is relatively small in size so you can keep whatever you have on the SD card and reinstall it when needed, but DLC and theme content is in general pretty cheap so it might be worth it to just buy it.

Every home menu theme uses the same title key AFAIK, so logically if you've bought one home menu theme the others installed via CIA files wouldn't be deleted. Same goes for any game DLC as long as you bought at least one piece of DLC from the game.

When I played Super Smash Bros. and accessed the eShop DLC Menu from there, my installed DLC (cia) gets deleted.
I just reinstalled the DLC (cia) again. But what happened next is that when I played Fire Emblem: Awakening and accessed the eShop DLC Menu from there, the same thing happens, the DLC for my Smash gets deleted.

Any solutions? I've already unlinked my SysNAND and EmuNAND. Thanks! :D
There is a way around it.
You must unlink your NNID. Without an NNID linked to your console there is no way for Nintendo to know whether your DLCs are legit or not.
You can access Eshop and your DLCs and Themes will stay in place, but you lose access to all NNID software like the Video Play, Flipnotes and etc. Its a big trade off, you lose flipnote 3d, and the nice videoplayer that pushes videos onto your systems, and bunch of other NNID only apps

I guess I'll just go with the install the DLC again thing, I mean I think I can't update games without NNID?

No you get everything without NNID, online play, game updates, everything except for NNID only apps.
I don't use an NNID, because I can't stand reinstalling anything, I'm super lazy. I can live without flipnotes and Nintendo Videos, but reinstalling DLCs and Themes is just too much of a pain for me.
So its your call. You wanted a solution, this is it.

No problem, I've been using 3DS without NNID for ages now. I do miss those cute animated shorts that Nintendo pushes you, but you can still see them via the Eshop manually.

Such advice, much straight-forward, wow
That really made my day :D haha

but yeah, I was just asking around if there is a solution or probably a workaround, but I guess nope :D

that was not towards you it was pretty much me thinking out loud as a reminder for myself

eShop is the only way. Nintendo Video was finally retired in NA as well recently. Told me to delete the app and app data and to go to eshop.
