hmm, I actually don't own a N3DS, so I'm not aware that Palatine CFW doesn't operate with N3DS.
(I'm assuming it doesn't, based on your post)

Can't I just use Gateway's Save Data Transfer Tool? I just learned that it works with Card1 games.

You can if you didn't download it when 9.5 was the latest version (and a cia won't work on classic mode).
But if you have CN you can also use NTR CFW 2.0 + Savegame Manager Plugin + SaveDataFiler.

Will this work with a retail card? Can I use this on my 4.5 O3DS and transfer the dumped save to work with a legit cia installed on my N3DS?

Yes you can do that on a old 3ds with NTR 1.0.

Yes, but like I said you can do this directly on the new 3ds if you have CN.
