Since both emulators can use the disk drive, I was wondering if I could buy the actual SEGA CD and PS disks and play the games off the disks, or do I have to rip the ISO and CUE files off the disks if I want to play them?

Rip only. The disk reading feature is only for Wii, and even then it's just burned DVD disks with rips on... not even the Wii drive (never mind the Wii U) can read CDs.

I'll test WiiSX with a retail game and a burnt game and i'll get back to you

Sorry but retail and burnt/backed up ps1 games don't work on WiiSX.
i tried a retail copy of Dragon Warrior 7(ntsc) and a back up of it, they did not work.
i also tried a retail copy of Resident Evil 2 and a back up of it, it was the same thing.
WiiSX will run iso's from dvd, but using a USB flash drive to run the iso's would be alot more faster.
you could buy the games and rip them with your pc, takes about 5-10 minutes, depending on the game(harvest moon is only 25MB)
