Will preinstalled games be at risk when installing GW? I was wondering since one of the guides suggested a format of the SD card within the 3DS.

The formatting is required to enable emuNAND, as it adds an extra partition to the SD card. You basically have 2 options:

- Back-up the files on the SD card and put them back after formatting
- Redownload the games on the e-shop

I did the first, and everything seems to be working just fine.

Great, thanks! Still not sure if I will be using Emunand anyway. Is it necessary for games post-4.5 firmware?

No, but it's recommended. You need it to use the eShop (and therefore to be able to download game updates as well, which is rather important for games with serious bugs like Pokemon X/Y)

I did the first as well and my preinstalled Super Mario 3D Land works fine.
