Okay so I play on buying a Japan new 3ds XL because US color options suck.. I have a red new 3ds a9lh luma3ds. What would be the best option as to getting all my content onto the new JP 3ds?

Get Luma3DS setup on it, and use region//language emulation. Details can be found here: https://github.com/AuroraWright/Luma3DS/wiki/Options-and-usage
To play online, you'll need to accept the EULA of the other regions. Tutorial on this can be found here: https://www.reddit.com/r/3dshacks/comments/3zqon4/tutorial_having_trouble_with_other_region_cia/
For updating, just download the updates in their .cia form and apply them manually.
I would not advice on trying to region change, as it's buggy, as explained in the Plailect's guide.
And yeah, you'll have to backup your saves and start fresh on your new JPN system.
