"DScratch is the first module made using Protein engine - it's a little audio manipulation software running on DS which ables you to play with an existing .wav file or recorded audio sample; you can pitch it, scratch it, rewind, mute and apply effects on it. Moreover, DScratch sends MIDI through wifi connection, which ables you to control external applications, like a VJing software as I do." - From the site

I'm using a ~3MB sample right now and it's fine.

How long does the sample have to be

There's no limit to the length, only the size of the file. You have to take into account the program itself loaded into RAM as well as your sample, and you have ~4MB to work with. If you really want to use a longer sample, bring down the bit rate (as the DS speakers aren't all that anyways) and cut it to Mono instead of Stereo, this will almost literally cut the file size in half.
