Hacking problems with saves

I have an R4DS and a 3 in 1 expansion pack. I've been having problems with saves recently, using Rudolph's 3 in 1 tool. Every time I play a game the save is always perfectly fine, but as soon as I switch gba roms the save on the previous game is deleted.

Anyone know how to keep the saves when switching games?
