I swapped my emuNAND and sysNAND successfully and everything seems to work just fine except for the fact that my Pokemon Yellow save is corrupt. I probably should have backed up my save before this but I didn't figure it would get affected. I also tried restoring my original emuNAND to my emuNAND (if that's makes sense) and it still does not work.

So to anyone planning on switching, be aware of this possibility, and if anyone knows a possible fix please let me know.

Did you delete Secure Value?

This sounds familiar, I think I had to do this in the past for something but after searching I can only find instructions for savedatafiler. Is there another way I can delete this?
ok, I will send you savedatafiler.cia that has secure value delete functoin.
for pokeon vc there is no another way to delete value though.

If you backed up your folders before the swap, I recommend (I'm assuming you May have overwritten the corruption)
1. Backup your present SD card, Sysnand and emunand
2. Paste back previous folders (before the swap), swap back the nand (make sure they're on Low enough firmware
3. You may have to reinstall yellow.
Once done, don't launch the game
4. Use savedatafiler to delete secure value and back up the save
5. Now revert to swapped configuration, and inject the save

This is how i resolved my issue.
It helped that I always make backups and label them clearly

Simply wiping the secure value on my new sysNAND worked just fine, no swapping needed. Thanks though!

Yeah the freaking abra.
I think it's south of cerulean, which means only obtainable after defeating Misty
(Unless you somehow got cut early)
Actually you can catch it in the patch of grass to the left of the top of nugget bridge.
