Homebrew Pokemon Theta Emerald EX 3DS VC Game-breaking Glitch Help

I am playing Pokemon Theta Emerald EX on my 3ds with FBI. I used the Ultimate GBAVC Injector program to convert it to a .cia and installed it on my console. I have been playing for quite a while when I reached a certain point in which I a trainer blocks my way (route to the right of Lilycove). This trainer is unavoidable, and she has a Missingno on her team. This Pokemon is level 0 with 0 health, and attacking it makes the game freeze. The only way I can see to get around this is through cheat codes, but I am not sure how to use said cheats without damaging my save file. Any ideas?

Ok, but how? The hack looks pretty neat, I'd like to play it too but also not encounter the missingno crash.

Theta Emerald Renev is the updated version. Still has bugs and glitches, but the dev quit on it, which sucks.

I'm playing on 3DS VC, so it may just be that that causes the glitch, but the specified trainer actually is avoidable since she looks around occasionally.
