You did notice, that she is in fact pretending to be a boy? And besides, the anime is based on an otome game, a dating sim for girls, where you date those shinsengumi guys, she doesn't even have a voice in the game and you don't even see her portrait in the dialogue scenes. For some reason Japanese game developers think you can relate more to the MC of dating sims the less you see of them, that goes for games directed at guys too. So it's no wonder she is more plain looking than the guys. Good to know that the anime was based on a sim game. but it was only an example for the genre.
