No, it wouldn't work. 3DS games are too large to completely fit inside the ram unlike the 1 to 4mb sized VC ROMS.

Cubic Ninja, for example, is only around 85MB. As the 3DS has about 100MB of RAM available to regular applications, of its 128MB, if it was possible to replace a game in RAM, this would be a possible game to do it with. Just because it's digital doesn't mean that the whole rom is loaded into RAM.
