And could you see now onto the "dbs" folder if there are two files named as title.db and import.db and their respective sizes?

yes in 00040000 folder has all the (previously) installed cia's

Well, for now all is apparently in order. Now, try this using GodMode9: open it (pressing START on boot), then choose with the directional buttons (UP/DOWN) the "[A:] SYSNAND SD" option, now press the R+A combo and select the "Fix CMAC for drive" option (accept and unlock the security level as prompted), and wait until is done. Finally reset your console (pressing START) and see if your missing content appears again.
If doesn't work, then try with this post says
