Why not just do it the easy way and copy the 3ds file to your 3ds sd card insert it into the 3ds. Start the 3ds and hold start. Select godmode9 the select sd card select the 3ds file and select convert to cia. Much easier this way.

About the "converter", I've literally NEVER gotten it to work myself (XORpad error this XORpad error that and whatnot). If the "randomized" part isn't that large actually, you can simply unpack the .3ds file and apply it as patch over the base game using Luma's LayeredFS function. What I do though is unpack the .3ds and repackage as .cia instead.

EDIT: Or that ↑ lol

I tried doing that but I didn't get that option

Dump your boot9.bin from the 3DS system. Put this in the same folder that has 3ds_simple_cia.exe. Skip the mess that's Create 'ncchinfo.bin' file.
That's what I'm saying, NO MATTER what way I go about it, that one program just refuses to work. Using my boot9 dump was one of the first things I tried, still no results, don't know what's wrong really:/

Here are the hashes, sizes, and setup I have.

Other than having the *.3ds files placed in roms folder, selecting Convert 3DS ROM to CIA, and pressing Select Folder while in that folder (you won't see the roms),
the only issue I can think of is that this program reportedly doesn't like Windows Vita (source).

Not sure how true his statement is and under what circumstances. I've gotten this to convert in Windows 7 64-bit, Windows 8.1 64-bit, and Linux Mint 64-bit with WINE. Maybe it has something to do with 32-bit operating systems.

@ThoD, here's another option of desktop based 3DS to CIA converter.
Put 3dsconv.exe, boot9.bin, and the *.3ds roms in the same folder. Drag and drop the roms on 3dsconv.exe. A Window Command Window will open stating conversion progress.

Edit - There's a way to make the setup for 3dsconv styled after 3DS Simple CIA Converter.

3dsconv/
cia/
<output *.cia files>
roms/
<input *.3ds files>
_3DS_To_CIA.bat
3dsconv.exe
boot9.bin

Here's the batch script code for _3DS_To_CIA.bat,
Code:
3dsconv.exe --output=cia "roms/*.3ds"

Double click on the *.bat to start the conversion.

Thanks, but it's fine, if it's not too big for a FAT32 SD card I just use GM9 to convert or for bigger stuff I don't mind unpacking and repacking as cia with the standard tools or using makerom manually through cmd:P
