I have too many questions and nowhere can I find answers:
    1. How do I know when I'm in Emunand?
    2. Does launching CakeFW from Browserhax take me to Emunand?
    3. Do I need to install anything after browserhax like menuhax or something? Or is Broswerhax right?
    4. Can I update any games from the eShop while in CakeFW?
    5. How can I update Emunand to the latest version?
I'm so confused by all of this hacking stuff, that it's way too overwhelming.

    Wow wow wow... easy!
Let's start simple: what 3ds have you? which firmware version?

    1. How do I know when I'm in Emunand?
With CakesFW? It doesn't edit the Ver. string so you can't check in system settings.
I suggest unlinking nands (system format sysnand with SD card taken out), then apply a different theme on emunand than on sysnand.

    2. Does launching CakeFW from Browserhax take me to Emunand?
I can't answer this one as I have never used Cakes.

    3. Do I need to install anything after browserhax like menuhax or something? Or is Broswerhax right?
You don't absolutely need to, but it is recommended to have menuhax because of how convenient it is (autoboot), and it doesn't require an internet connection every time.
Both browserhax and menuhax are going to load *hax and run boot.3dsx anyway.

    4. Can I update any games from the eShop while in CakeFW?
Not entirely. Game updates which require 9.6+ you would have to download firmware-spoofed .cias online (or fw spoof them yourself.)
You can spoof eShop to have eShop access in emunand without it being on latest firmware and download nearly anything just fine though. Just anything requiring 9.6 or higher won't work. Game updates that require 9.6 or higher require firmware-spoofing, and games requiring 9.6+ require cryptofixing.

    5. How can I update Emunand to the latest version?
You don't, at least not yet. The maximum possible for N3DS is 9.5, and you can update to it by running sysupdater in emunand. You can find the 9.5 update .cia pack online (use your Google-fu.)

    1. Is there a tutorial for this? Do I do it literally from the system settings menu somewhere or by using the Emunand tool?

    2. Do you believe there's a better alternative? (I'm only using cakes because it's the only one that would load for me)

    3. Okay I will get on to installing that then!

    4. I have a genuine copy of Pokemon Alpha Sapphire, and a game update is needed for online features, is a .cias file an update file for the game? How can I find out what firmware version is required for the game update? (Sorry I can't stress how noob I am at this)

    5. is sysupdater an 'app' to install or is it a setting somewhere? I'm honestly so confused over all of this, my furthest hacking experience was installing a PSP CFW like 5 years ago.. and that was just a simple drag and drop file..

Thankyou very much for your help :)

    1. Literally just from system settings menu in sysnand. Before you press Yes to format you take out the SD card so that no data is lost (as your emunand shares data with your sysnand it would be a shame to lose emunand's data.)

    2. I only have O3DS and rxTools is the best for O3DS. rxTools also supports N3DS but a fair bit of features don't currently work. Maybe more features have been made functional for N3DS in recent nightlies, but I see people generally recommending CakesFW or ReiNAND for N3DS.

    3. :)

    4. CIA = CTR Importable Archive

Anything you would install through DevMenu/BigBlueMenu/FBI, be it games themselves or game updates, or system titles, come in .cia format. I don't know how to find out which firmware version is required for game updates. Lists might be available online but I haven't been able to find any.
If a game update requires 9.6 or higher then the game won't be able to run so that's an easy way to tell.
I don't know if there are fw-spoofed .cias of game updates available online, I've only rarely seen people complain about games not working because their latest update required 9.6+
There must be a way to spoof the firmware properly so that any game or update would work even if it requires 9.6+ but it seems the only way people have gotten it to work was to modify the .cia itself, so... If fw-spoofed game updates aren't already available for download on the usual download sites then I could probably make a tutorial on doing it yourself.

    5. sysupdater's an app to install, yes. It comes in .cia format and you install it through DevMenu/BigBlueMenu or FBI.

    Thankyou again for your help!

The first question is still confusing me a little bit, so to separate sysnand from emunand, I just boot my N3DS normally and do a format system memory, then put the SD card back in? After that change the theme, boot up Cake and if there is a different theme, it means they're separated?

rxTools nightlies aren't always stable, and as new nightlies continually come out it is difficult to keep track of what works and what doesn't. For example when I was setting mine up, a few important features weren't working for me when I got the latest nightly. I had to get an older nightly as recommended by someone else when I posted on the thread asking for directions.

People usually recommend the 9/28 or the 10/02 nightlies of rxTools for stability, but those probably don't have all the features really working yet for N3DS. At the same time I haven't been keeping up with it much, so I don't know if a much more recent nightly is stable enough and with all those features working for N3DS.

Meanwhile, CakesFW/ReiNAND are a lot more stable, more tested if/when they get updated, so it's less of a hassle than keeping up with rxTools nightlies.

That being said if you can find an rxTools nightly that's stable enough for you and all the features you need, then there is no harm in using it.

Why didn't you just use a tutorial for rxTools like the one in my signature? Every single question you have is answered there respectively wouldn't have come up in the first place.

Is there a chance of this updating my console? Because when I turn my console on there's a prompt to finish downloading or installing the latest update, and I always press cancel so I stay on 9.x.x, if I system reset will it go back to the version I currently have or the one its wanting me to install now?

Yeah but with which tutorial? I mean he managed quite much as I see but following my tutorial would have left him without all of these problems or questions :P

You've got the update nag. That happens when you put your device to sleep with Internet connected. Look in my tutorial, beginners advice there is a link to the steps to remove the update nag and also instructions to prevent it from happening.

Apologies I didn't see your tutorial when looking around, it really should be stickied because that was really well written and informative. - Everything I did today was on the default 4gb card the comes with the N3DS, and I intend on getting a 16 or 32gb card tomorrow, which I assume will require redoing everything. With that I think I'll follow your tutorial because it seems to describe everything I need, and is a lot better than the cut and paste hack and slash crap job I've done today.

With that said though, the questions I asked were written from the point of view of an absolute noob, so I'm almost certain that someone else will come across the same situation as me, and with a hacking scene with such a spread it's hard to not want to ask without such specifics.

Well fear not, I was an absolute noob also like two weeks before I wrote that tutorial. I had real problems finding out everything and that's why I decided do write my tutorial in the first place. It's absolutely up to date.

While you intend to set up again with new sd card you could also backup your existing Emunand with Emunand9 and restore it to the new card. But then again a clean setup makes probably more sense. Just follow my tutorial from start to finish and you'll have everything working.

Well and to that stickying, I would be glad but whom to tell? :D

you may be able to make an emunand (dunno yet)
but its not like you can boot an emunand at 9.3+ so its useless

No, the only reason the sysupdater/FBI builds work is because it was updated specifically to do so. But as @squee666 says, why would you want it to?
