u can swap the base 000000**.app file in your emulated nand with a csm file of your theme
the 000000**.app you want is found under title000000100000002\title\
where 000000**.app corresponds to your system menu version and would be the same .app file you would have used to build your csm file. A chart can be found

there are 2 types of themes, one for 4.0 and above, and another for everything else. The main difference (and maybe the only difference) is the SD Card menu\button on the Wii Menu. Then there could be a different type of theme for each region. So a total of 8 different types of themes 4.xU, 4.xE, 4.xJ, 4.xK, 3.xU, 3.xE, 3.xJ, 3.xK. Each one of the 8 types of themes are distributed as a *.mym file. Then, using an app like thememii (or ModMii if the theme you want is supported), u will need to convert ONE of the above mym themes for your SPECIFIC system menu version to create a csm. For example, if you want to install a theme on a 4.3U Wii (emulated or real makes no difference), you would load the 4.xU mym file for the theme you want in thememii, then create a 4.3U csm file based on the original theme *.app file for 4.3U (00000097.app). Then you can either install the csm file to your REAL nand using mymenuify (make sure u have brick protection), or you can copy the csm file to your EMULATED nand as I described in my last post.
