I have a few custom gba VC things I want removed from my sysnand.

My emunand and sysnand are unlinked.

Is it safe to venture into settings in sysnand and delete the games I don't want?

Gba vc games need to be installed onto both nands to work :/ a very sad truth
they can just be installed to the sd card on both. not onto the nand part of sys and emu

You should be able to uninstall it without any problems since your nands are unlinked
If your nands were linked it would remove everything you have installed on emunand
