Hacking Moonshell video problems

I upgraded to moonshell 1.71 and encoded some movies with batchdpg v1.3 beta 4.5. The audio and video is out of sync, and the audio seems to be jumping from left to right speaker. How do I fix this and what are the settings I should use to get the best quality videos? Please help!
