In the new cheat files I noticed a section of code called "M3 Real code fixes". The problem is that it is not under any of the games, it is close to the top with all the other hardware codes and I can't find it in any games! How do I turn these on to see if they work?

I think they're to be copied to each problem game as needed. For example, the ASM hack is needed for the backlight code to work, but for that, I just open the XML in EditPad and append the ASM code to the backlight code in every instance it appears.

They might not need to be enabled.

There was an issue with the m3 cheat engine which cause any code to not work. If codes for any game are working I would assume the code fixes are working, if not there is an old thread on this board detailing a fix. Personally I haven't tried any codes recently so I cant say.
